sata hard drive doesnt work as internal but works in external enclosure

I have 2 samsung spc2504c 250gb insise my hp pavillion m7590n I recently swap boards to find out i had a dead power supply, so i reninstalled the old board but i have a problem with my hard drives if i installed them both something creates a conflict and the bios screen jams for a while but then goes ahead with system launch and when i get into windows xp media center edition it doesnt see the second hard drive. My sata port 1 on my motherboard is not working since the plastic connector over the sata pins on the board came off since the sata cable that used to be in there didn't release when i push on the release tabs so the plastic part came off but the pins are still there, so I used port 3 and port 4 for my hard drives, I tried different sata cables, tried different sata ports still no luck, i dont know if I need port 1 to work fine but the drives are set-up as IDE in the bios not running RAID. Whats strange is that the drive works fine inside my external enclosure, when I hook it up to the computer via USB the drive works fine windows sees all the data on it no problem. Read and write works fine, so would you guys have any suggestions I can try?

pentium d 940 3.2GHz
main board: ASUS P5LP-LE made for HP
Intel 945P Chipset
2GB of RAM
Windows XP Media Center
