Sharepoint Services 3 Master Pages

I have a client depolying Sharepoint Services 3 (Not Server). They have customized the layout and look/feel of the root sharepoint site master page. When they create a new site or workspace the look is not inherited. The have the look as a theme too but have customized page elements in the master page (hidden search box etc) that are not inherited.

The desire is to have employees be able to create sub-sites/workspace and have the look and design (elements/CSS etc) trickle down.

Example: The root header is green with company logo, link color is changed and the search box is gone.

Create a new site, workspace or (important) application from the MS server templates and the look is the default.

How can they get this ‘trickle down to work?
