Startup Programs : where they come from

What are the various methods by which one can let certain programs run during windows 98 startup. 4 of them i know, are there any more

1) Autoexec.bat (in dosmode)
2) Win.ini
3) Registry RUN,RUNONCE etc....
4) Startup menu

Looks like a good list.
You might also want to include Config.sys.
The Startup folder can be renamed and will still act as a "startup" folder.
A program included in one of those locations can contain a AutoExec that runs some other process.
There can be multiple load/run line in win.ini

actually there's others, you can on a win98 computer view them by clicking on Start --> Run --> msconfig.

In addition to config.sys, there's also system.ini.

On the General Tab, you can click on selective startup and then go to the Startup taband uncheck any programs that you do not which to run on starting the computer.

Actually, adding the shell= line in system.ini will load that program as the main shell. try run= or load= in system.ini. If you have Windows 3.11, then you can see that there is more information on system.ini and win.ini. Also, you can add a INSTALL=<file> in config.sys to start programs or DEVICE=<file> in config.sys to start drivers with the extension .sys
