Temporary User Profile on Server 2012

I have recently came across a weird problem on our Server 2012 Standard server. I installed Backup Exec and it requested for a server restart which i did after the office day was over. The server restarted and just as i logged in with my default Administrator account (Inbuilt/domain acc) i receive the "You have been signed in with a temporary profile etc" and i also saw that the "Applying user profile Remote desktop services was being applied". This is a log in on the server directly and not from a RDS WebAccess. There are Temp.Domainname, Temp.Domainname.001 empty folders which cannot be deleted. The Reg key for the Administrator profile does not have a .Bak extension and the name is listed as Temp.Domain. I also checked the System>Advanced Settings> Profile list and its not showing the Administrator profile under that list. Server roles are RDS Session, RDS Gateway, Rds Connection Broker, File services, DNS, AD & DHCP for 10 users.
Any working suggestions will help.
