Turning off the java script will cause other problems when viewing sites or wb pages,as bothersome as is try the third party software popup stoppers, which will not be a total fix.

There are many reasons for this, here is your fix:

Goto www.lavasoftusa.com and download Adaware. Install it, update it, and run it... Clean malicious files out. Something has been installed on your computer with or without your knowledge, this program will fix it.

Lastly, goto www.google.com, services and tools link. Download Googles toolbar - 1. It's free 2. It stops pop-ups.

This should get your system on the up and up.

I use the Google toolbar to block popups. Love it and works great. The best toolbar ever

If you dont want 3rd party programs installed (I use Ad-Aware myself) then you will have to find the executable and eliminate it and its registry settings.
First you need to ID the culprit. Open task manager and scan for running processes, especially ones with AD in the name. try stopping (end task) and check Internet. See if the ads have stopped or if that process started up again. When the executeable has been found then clean the registry.
You may find it in
HKLM or HKCU
\software\microsoft\windows\currentversion\run

Please back up the registry before making changes to it.
reboot and see if it fixed your problem. This is a hassle though, you can be safer (reg hack) and save much time using Ad-Aware from Lavasoft.

Straight up, you have TWO choices.
1) Disable your PC's ability to view many java applets, or constantly changing your java settings on a per page basis.

2) Using third party software to either block pop-ups (But then you will also have problems with links that opn a new window) or running ADAWARE (or something similar)
I also run Win2KPro on a laptop and run ADAWARE at least twice a day. It cleans all the data miners and malware, thus reducing unwanted advertising. If it is AD pop ups that are a problem, ADAware removes the ads, without disabling your ability to view scripts and open links.

Cripple or control, it's up to you.

AdAware can be found here for free:
http://www.lavasoft.nu

A good antivirus engine is AVG Free edition:
http://www.grisoft.com

Clean it up and it will be faster and less annoying
