When 2 companies merge, how do you deal with duplicate customer accounts?

When 2companies merge, they may have the same customer in their databases, each with their own customer code(which the customer knows).
On merging, I’ve been told it’s not good to change their codes(for the customers sake), besides, you need a reference to them for audits..so what do you do(in regards to the customers code)?
