win2000 failed

I have a win 2000 server system with one physical drive and 2 primary dos partitions (one of them active)in it, sounds strange but thats what it is.
To install linux i deleted the inactive pri dos partition since it didnt contain any data.

Now before installing linux when i tried to go back to my windows, and the win 2000 failed to start. It says windows2000root/system32/ntoskrnl.exe is missing or corrupted.

And unluckily i didnt have a ERD for that machine. So reloaded Win2000 server in a different directory and brought up the machine.
Now how can i repair my old win2000 installation. I copied the reqd file directly from the new system32 location but still the same error persist.

Please any suggestions.
