First of all, are these pop-ups like what you get when you use net send in command prompt?

If so, all you have to do is disable the Messenger service. To do this, log on with administrative rights and open Control Panel > Administrative Tools > Services.

When the Services console opens, scoll down the list of services until you find Messenger. Right-click Messenger and choose Properties. In the Messenger Properties box change the Start-Up Type to disabled. Also, you will want to stop this process if it is currently running in order to stop these pop-ups immediately.

Also, I would suggest updating to Service Pack 4, unless you have a good reason not to.
