Windows Update vs HotFixChecker

I updated a Win2000 server running IIS 5.0 through Windows Update. Afterward, I ran HotFixChecker on the same computer and it reported I was missing three important patches. Shouldn’t these patches have shown up as missing when I ran Windows Update?Which is more reliable Windows Update or HotFixChecker?
