Could someone explain to me how to configure ISA to accept a VPN tunnel between a Cisco router and a SBS2k3 server running ISA 2004. I am not talking a cisco client connection, but a permanent tunnel.
I have googled this and there seems precious little information since almost all of it seems pointed at the client connection

go to Cisco's site and better than that even go to ISAserver.org.
But if you have some networking background, you should be able to figure out that connecting a VPN tunnel from a Cisco ASA through an ISA server is the same as connecting a VPN tunnel from a Cisco ASA through a firewall.
just a thought. go visit Cisco's site, Microsoft technet or isaserver.org
